Once they are flagged the metadata is deleted and that area becomes available to new messages. It is not until the phone is synced with itunes that it cleans out the records marked for deletion.
That is why it is important to tell iTunes not to sync automatically. The only way that I have found to recover these deleted messages is to use a Hex editor to view the binary file.

If the encrypt box was checked when you made your backup then the file is encrypted and the key I would guess is created by apple and would be unknown to you.
